Die Afrakapelle
Die Afrakapelle, die wohl als Provisorium errichtet wurde, gehört zum ältesten Bestand der Klosteranlage und gilt auch als älteste Kirche der Stadt Landshut.
Sehr bald wurde die Kirche zu einer Stifterkapelle, da ab 1320 Gedenktage für alle verstorbenen Mitglieder des Herzoghauses dort stattfanden. Die beiden Stifterfiguren wurden an den heutigen Platz über der Säule versetzt. Herzog Ludwig, genannt "der Kelheimer", hatte das weißblaue Rautenwappen der ausgestorbenen Grafschaft von Bogen und die Herzogin hält das Szepter und den Reichsapfel in den Händen als Zeichen ihrer königlichen Abstammung.
An den Wänden der Balutstrade sind seither kleine sehr schön geschnitzte Figuren angebracht. Sie stellen Fürstenpersonen des Hauses Wittelsbach dar.

Der Hochaltar
Das Gehäuse des Hochaltars stammt aus dem Jahr 1613. Die Figuren sind jedoch älter. Wahrscheinlich waren sie Altarfiguren eines sog. Figurenaltars. Dargestellt sind Maria mit dem Kind, Johannes der Täufer und der Evangelist Johannes. Das Besondere daran ist, dass alle Drei nicht in sich ruhend dastehen, sondern sich freundlich dem Betrachter zuwenden.
Die Patronin Afra
In der Nische im oberen Teil des Altares steht die kleine Figur der hl. Afra. Sie hat der Kapelle den Namen gegeben, obwohl sie dem hl. Johannes, dem Täufer geweiht ist. Wahrscheinlich haben Nonnen aus Niederschönfeld (Bistum Augsburg), die im Jahr 1573 den durch zahlreiche Todesfälle geschwächten Seligenthaler Konvent verstärkten, die Figur mitgebracht.
